2015 Mazda 3 PTS no yellow light during programming

Under hood there is a pin where instructions show a blank pin for jumper. Installing Evo-All with mazt1 t harness

Remove the batteries in the remotes for programming.

What do I do about the jumper, since spot 11 isn't an empty pin?

That means the vehicle has a factory hood pin, so no connection required.

That connection does not affect module programming.
