2000 gmc sierra check engine light and trans shifting strange?

2000 sierra installed evo one. check engine light on now.trans shifts slow now as well. remote start truck then turn off truck then restart with the key and shifts fine.i unhooked battery then reconnected battery then key start truck engine light gone. turn off ignition and remote start and engine light returns. help

. To avoid the check engine light from coming on and possible damage to the automatic transmission, the second ignition in this vehicle MUST be powered when adding a remote start system. (white)
