FIAT 500 A5 and A6

I set A5 and A6 to OFF...Wouldn't that be the culprit?

If the RED LED does not shut off once you press on the brake, then the remote starter is not seeing the brake signal.

And if it doesn't see it, what should I do? Will reflashing help or not?

If everything else is working fine, you can always simply connect the brake wire manually.

Otherwise, RESET and reprogram

If you have a TEST-ONE, you will be able to confirm that the module can read brake on can-bus or not.
